Assemblies when saved as stl's save each part that the assembly is made up of as a seperate stl files. They do remember their postition when importing them into 3d max though and can be rotated and scaled all in one go.
CORRECTION TIP You can save an assembly as a complete stl file. Go to options and tick the all too obvious box "save all elements of the assembly as a single file"

Assemblies that are part of a larger assembly do not save as stl's when you save the larger assembly.
The larger assmebly needs to contain parts only.

To move parts in an assembly left click the part then right click and 'move with triad.' Otherwise solidworks moves them in weird ways
